John Stones made a great block from a Marek Hamsik effort on 66 minutes as the Serie A top dogs tried to get back in the game. But then it was game on when Fernandinho conceded a second penalty for the hosts, and Diawara converted to make it 2-1 and set up a tense finish.
Mertens came close again for Napoli but City held out to go three points clear in Group F.
